Introduction
Note: this article assumes at least a single playthrough worth of familiarity with Dino Crisis 2. Also, spoilers.
The book is about 100 pages and is dubbed the "final manuscript," although as you will see, it isn't nearly as final. It's part of a "series" of Flagship books that were internally given to employees of Capcom Japan. Among others, there were such scriptbooks for Biohazard (Resident Evil), Dino Crisis and Onimusha games.
The book itself is separated into 3 main sections:

The development credits section is a shorter version of what rolls at the end of the game, but the roles and team members listed are the same. The main scenario is the bulk of the book and the focus of this analysis, while the revision section contains alterations to existing segments of the book, which represent the actual final versions of progression and dialogue.
The Main Scenario
As mentioned above, the bulk of the book is the main scenario as written by Flagship's Noboru Sugimura, Hirano Yosuke and Kishiko Miyagi. It is divided into sections based on areas and main gameplay goals. Below I'll highlight differences and give full translations for cut or notably different dialogues, files and events.
Characters
First, let's see the characters of the game. They are the same as the cast of the final game, but some are named differently and there are differences in their affiliation and characterisation.
First lieutenant Dylan Morton, 25; he is described as a Green Beret instead of a T.R.A.T. member, and in general, there is no mention of the team in the book.

First lieutenant John "Cowboy" Smith, 26; similarly to Dylan, he is also described as a Green Beret, and the same goes for the rest of the soldiers in the intro. This character is the same as David Falk in the final game both in design (notably wearing a cowboy hate and face paint) and personality.
Regina (no surname given), 23; her affiliation is listed as separate from the Green Berets, just like in the final game, but instead of S.O.R.T., her team is only described as "United States Secret Military Service AAA" something that could just as well be a placeholder.
Paula is also listed with no notable difference, while "Old Dylan" is simply referred to as "Man." This is not necessarily unusual: scripts often refer to characters with an ambigious or unknown identity non-specifically until they are revealed in the story as well.
Finally, Dr. Kirk is given the first name Raymond, which lines up with the multiple different first names he has been given throughout the series such as Will or Edward.
Another very important thing to note is that Dylan's and Regina's relationship is a lot more cooperative, missing are the snappy dialogues and remarks. This is one of the main things later added by the revision, probably to give more flavour to dialogue.

Story
Next, the onset of the story. Just like with the characters, this script gives a little bit more context to it, and similarly it mentions another US owned organisation, something that was removed from the final game, and in general, the script is a lot more specific about details.
It describes that one year has passed since the first game, and that the Third Energy research is taken over by the National Aeronautics and Space Administration—NASA, from Dr. Raymond Kirk. Research starts in a US military base located in the Mid-Western region of America. But an accident even greater than last time happened, and the base and the city lying next to it was transported to the Cretaceous Period.
Another notable point is that Dylan's monologue also contains some discrepancies. He describes the date as 10th May, 2020 and it is consistently referred to be the year compared to the final game that sets the year as 2010. He also explicitly states that the area and 1300 people were transported back 65 million years through a gate.

Instead of Regina, Dylan tries to radio and reach Cowboy and (in her absence now) Regina as well, and then just tells himself (instead of Regina) to calm down, since there are more than a thousand survivors.
Interestingly, the book notes that at this point you can freely go back to the patrol ship and the area of the intro sequence's carnage, and you could even take it to other areas since it's still in working conditions, but you can't actually progress anywhere because the entrances to other areas are locked. This is something that's not possible in the final game, because the gate leading back to the ship is locked.

At the next point of interest, Dylan runs into the so-called "full faces" or "helmet people" (coming from their fully covering helmet). In the original script, Dylan tries to reason with them in spite of being attacked compared to the final version where he just tries to get away, and another intersting bit to note is that when the T-Rex attacks, according to the script, he kicks the door in, while in the final game, it just leads into a regular door transition scene.
The next scene plays out fairly differently to the retail version. As Dylan enters the base, in a hallway, the floor gives in, and he falls down with no exit in sight. In the final version however, he gets into a similar predicament by using the wrong access card. In both cases, Dylan tries to reach his comrades via radio, and gets a response from Regina, but in the script, this is the first time they get in contact since the intro sequence, so Dylan first enquires about what happened to her and Cowboy, and in response, Regina informs him that Cowboy and she got separated in the commotion. In the place of this dialogue, the retail version instead offers some banter between them continuing their teasing each other from an earlier sequence. As I mentioned previously, their interactions are a lot more helpful and neutral in this early version rather than being snappy or sassy.
Just like in the retail game, the player now assumes the control of Regina, but during the sequence with her, the scriptbook describes one feature seemingly cut from the final game as the following:

Once the player takes control of Dylan and ends up in the the Precision Lab, the area is full of broken and damaged glass tubes intertwined with vines. It's slightly visible in the retail game, but the script book elaborates that these tubes are full of young men and women for a yet unspecified reason.

The next few scenes play out pretty much the same between the script and the final game, and the only noteworthy thing is during the fight on the lake against Plesiosauruses is that the script identifies the the weapon used as a 20 mm auto-canon.

Then the player takes control of Dylan, which doesn't happen in the retail game. He has to fight his way through to get to the control facility. Once he makes his way in, he turns on the auxiliary electricity. As the elevator activates, Regina comes up and the normal cutscene starts where they meet and Cowboy calls, but before that, altered dialogue plays out:

This dialogue is again in place of a more snappier exchange. In the correspondence with Cowboy/David, some details are different or more specific. The town is interestingly not named yet only referred to as "XX Town" tentatively, but it does specify that it is 5 km to the East from their current location instead of saying "not far" showing just how wide the scope of the spatial displacement was. As they reach the next area, a cutscene plays where they identify marks left behind by Cowboy, in the game, it's a triangle, but in the scriptbook, it is a star shape.

Later, Dylan is attacked by one of the Helmet People, Paula appears on scene and helps out, and it results in the Helmet Person falling off a ledge, and the girl runs away. In the commotion however, Paula drops her necklace that turns out to be belonging to Dylan's deceased sister. He tells his "origin story" to Regina when she arrives on the scene, but in the scriptbook there is one additional line as he elaborates:

In the segment that follows, the player takes control of Regina to find the Third Energy Data Disk. Once she does, the following scene also plays out differently due to the previous alternations to the T-Rex's fate.
Afterwards, the boss fight commences against the Giganotosaurus, and it ends with it destroying the missile. Which causes a chain reaction, and the whole area goes up in flames, however in the scriptbook the situation is a lot more dire with consequences lasting until the very end of the game:

With that, the group (Dylan, Regina and Cowboy) reunites and leaves to the final area on the patrol boat. With different circumstances, the conversation they have befo they arrive at the sluice gate is slightly different and longer:

"This must be a joke. We're goners with just 2 hours left."

(suddenly looking up) "That's it! There's a possibility that there might be a gate activator here."
She rolls out a map and points at the location.

"The new Third Energy Lab! We have to go there."
[Dylan]
"It's at the very boundary of the spatial displacement area though. I'm not sure whether there's anything left of the building after the space-time warp."
[Cowboy]
"We can't worry about that now. Nowhere else left to go."

As Regina gets on the boat,

The muddy water whirlpools, and Cowboy never surfaces again. Lying on his knees on the deck, Dylan bites into his lips dejected. Then,

A cave appears in front of the boat, and it is thrusted inside with great force.

"I've been waiting for you First Lieutenant Dylan... You've read the file, haven't you?"
[Dylan]
"Huh?!"
[Man]
"As I'd known of your arrival for a long time, I left this recording for you."

"Who are you?! How do you know who I am?!"
[Man]
"Calm down, and listen. As written there, it's 10th August 2065 AD. In other words, 45 years after the 2020 you're living in, our "Noah's Ark Plan" has reached its goal.

[Man]
"That is to say, that we've succeeded at bringing the dinosaurs 3 million years into the future where you are at the moment."
[Dylan]
(astonished) "What?! Then, you're saying this isn't the Cretaceous Period, but 3 million years in the future?!"
He looks back at Paula, but she is smiling as she hits some keys.

"The place where you are now is a building that has a life-support control system, constructed to defend the dinosaurs and animals it carries from natural disasters and illnesses. Many researchers and engineers alongside their families departed from our time in order to build it."

"But, immediately after this place was completed, a virus that only infects people appeared, spreading... One by one, friend and family died."
[Dylan]
"!"
[Man]
"Those of us feeling fed-up tried to use the gate and return to our time. But, the goverment denied us that. Unsurprisingly. Bringing back an unknown virus and having the world fall into danger wasn't an option."
At that moment, the screen went static and the man's voice couldn't be heard anymore.
But Paula hit the keys looking entertained.
Once again, the image of the man emerges on the screen. Just like before, the image is garbled and his face unidentifiable.
[Man]
(with a voice full of pain) "Nothing can be done now... We're locked inside this word... and just like that 15 years passed. Everyone from my group is gone. And I, too, will probably be dead by tomorrow."
[Dylan]
"?!"
[Man]
(bitterly) "My wife Julia also died. Ah, my beloved Paula was also afflicted by the virus... Paula... Paula!"

"Paula... Paula!"
A photo of Paula's head is displayed on the screen. Of the very same Paula standing there.
[Dylan]
(turning to her) "Paula?! So that's your name!"
Then, Paula looks at the screen, and starts laughing in a high-pitced voice. Dylan, turning back, sees the previously unrecognisable man's face on the screen.
A stubborn-looking white-haired old man.
[Paula]
(pointing at the screen) "Pa-Papa...Papa...Papa...Papaaaa!"
Suddenly, clinging into Dylan, she starts caressing his face. And from her eyes, big drops of tears start to flow.
[Dylan]
"St-stop. What're you trying to do?!"
[Man]
"Listen here, Dylan. In long years of research, the virus was exterminated but in that long time, Paula, harmed by the disease, is even now at the verge of life and death... so, we placed the weakened Paula and my colleagues' children into life-support devices that are lined up in the corner of this room, and put them to sleep."
Taken aback, Dylan turns towards the lined-up glass containers.
[Man]
"Until your arrival, the computer keeping the the dinosaurs at bay will be taking care of them too. For that reason, make sure under no circumstances are you to attack the dinosaurs. When they wake up, Paula and the others, having received traning in their sleep, may attack you as they've become very fond of the dinosaurs."
[Dylan]
"...!"
[Man]
"Please. Wake the children from their slumber, then bring them with you to your own time. Please... Lastly, I assume you'd like to know who I am. My name is Ex-American Special Forces Green Beret, Colonel Dylan Morton. In other words: you."
The white-haired old man's face morphs into present time Dylan's face.
Dylan stands still in shock.
[Dylan]
"That can't be! This is what I look like in the future?! Then, standing here, Paula, she's my daughter..."
Paula smiles.
[Man]
"The punchline to a time paradox. I'm counting on you, Dylan"
At that very moment, a bang, a tremendous vibration spreads all over.

Then, Paula looks at the screen, and starts laughing in a high-pitced voice. Dylan, turning back, sees the previously unrecognisable man's face on the screen.
A stubborn-looking white-haired old man.
[Paula]
(pointing at the screen) "Pa-Papa...Papa...Papa...Papaaaa!"
Suddenly, clinging into Dylan, she starts caressing his face. And from her eyes, big drops of tears start to flow.
[Dylan]
"St-stop. What're you trying to do?!"
[Man]
"Listen here, Dylan. In long years of research, the virus was exterminated but in that long time, Paula, harmed by the disease, is even now at the verge of life and death... so, we placed the weakened Paula and my colleagues' children into life-support devices that are lined up in the corner of this room, and put them to sleep."
Taken aback, Dylan turns towards the lined-up glass containers.
[Man]
"Until your arrival, the computer keeping the the dinosaurs at bay will be taking care of them too. For that reason, make sure under no circumstances are you to attack the dinosaurs. When they wake up, Paula and the others, having received traning in their sleep, may attack you as they've become very fond of the dinosaurs."
[Dylan]
"...!"
[Man]
"Please. Wake the children from their slumber, then bring them with you to your own time. Please... Lastly, I assume you'd like to know who I am. My name is Ex-American Special Forces Green Beret, Colonel Dylan Morton. In other words: you."
The white-haired old man's face morphs into present time Dylan's face.
Dylan stands still in shock.
[Dylan]
"That can't be! This is what I look like in the future?! Then, standing here, Paula, she's my daughter..."
Paula smiles.
[Man]
"The punchline to a time paradox. I'm counting on you, Dylan"
At that very moment, a bang, a tremendous vibration spreads all over.
After this the game ends in the same fashion it does in the retail version (although the timer says 10 minutes remaining instead of 5): with Paula getting stuck under rubble and Dylan staying behind, down to the very last scene that is the close-up on the broken helmet of one of the Helmet People with no further explanation and just a roll of the credits with the final line being:

Files
The book also includes six files fully or partially written. These are either not in the game or are altered significantly. The names are tentative, the book sometimes offers multiple options for the name too. And sometimes the text is just an outline or idea of what the file should read. In order of appearance, these files are the following (fully translated):
The first file is one your start with in your inventory; in the final game, there is also a starting file but it contains gameplay tips. This one is solely for lore. You do get occasional "current mission" type files or rather notifications in the final game, but nothing concrete like this.
Orders
The Third Energy data that was housed in a laboratory within an army base was transported to the Cretaceous Period in its entirety in a spatial displacement accident. Obtain it and return.
Soldiers from the base, residents of the adjacent town—in total about 1300 people were transported to the Cretaceous Period in the spatial displacement accident. Verify and rescue those survivors.
In order to return to the current time, use the eon migrator "gate." The gate's startup device is in the patrol boat, use it from ashore.

The second file is found in the Third Energy Lab area, and it's more of a rough compilation of what multiple files should read, and it does contain information that can be found in various files in the game albeit a bit differently.
A Group of Resercher's Notes and Files
Something like: Researchers in a spatial displacement got transported to the Cretaceous Period, and because of that they continued their research on opening the gate day and night to get back to their own time.
But time passed with no solution in sight, and three years went by since the spatial displacement, and nearly all of the researchers and soldiers died.
It should read: But they didn't die solely from dinosaur attacks. A large number of people got killed as a mysterious Helmet Militia made their appearance.
It should read: On top of that, townspeople living in the neighbourhoods West of the town's lake were getting attacked by Raptors spewing poisonous mucus, of which even its gases are poisonous; to seek help soldiers were dispatched carrying all the gas masks from the base, and because of that, researchers couldn't relocate even if they wanted to.

It should read: These men and women lined up here are members of the mysterious Helmet Militia; this group aren't of the people who got spatially displaced from the peresent time, and there is a possibility that they are from an entirely different time period.
The fourth file is very short and the information it conveys can be found in the retail file "Preventative Maintenance."
Employee's File
It should read: The Third Energy Reactor that can be found here is gigantic, and requires a cooling device; therefore, we built the reactor at the bottom of the lake.
The fifth file is also a rough compilation of what multiple files should contain in the city area. These don't really have equivalents either, and they just generally describe the situation the townspeople found themselves in after the spatial displacement.
Residents' Diaries and Files
It should be written bitterly: After the spatial displacement, to protect the residents, one platoon of the soldiers from the base went to station at the town. But, the number of survivors gradually dwindled due to periodic attacks from Raptors. And at that rate, it was only a matter of time before everyone died.
It should read: The mysterious Helmet Milita doesn't belong to the citizens of this town, nor do they belong to the soldiers of the base. There's no doubt they got displaced from a different time period.

The Third Energy developed by Dr. Raymond Kirk caused spatial displacement incidents as an unexpected side-effect.

If left to its own devices, it causes harm to every ecosystem starting with the dinosaurs living in Cretaceous Period, and without a doubt, that will have a tremendous impact on the birth and evolution of all subsequent life-forms. Especially frightening is the conclusion I settled on: that as a result the birth of mankind will also not occur. With that, rounding up the entire Earth, animals of the Cretaceous Period must be herded through a gate, carried to a similar environment in the far future, and, once the danger is averted, returned to the Cretaceous Period again. This is what I figured out, and turned into reality.
